I have a 1st gen 3DS with my original 2gb SD card. Recently I purchased a:
32GB SDHC card
I went through the steps on Nintendo's website to copy the data from my old card to the new card, and everything seems fine when I turn on the system with the new card in it. Then, issues occur when I:
Try to launch games from the SD card
View the photos in the camera app
Try to use 'extra data' that is accessed when in StreetPass Mii Plaza
I get a message that the "SD card is not available" and then am instructed to power off the system. Really at a loss here on how to resolve this.
Did you format the card in the process of transferring? That tends to cause problems
I formatted the card before transferring over the data from my old card.
also, made sure the card was not locked : )

If you have been switching between two different SD cards, I don't know of a way to safely combine the data. However, I would try formatting the 4GB card as FAT32, copying the information from your 2GB card onto it once more, and see if that works.
This quote came from a problem with someone who was trying to combine files onto an SD card, but formatting the card as FAT32 might work!
Try checking to make sure the SD card isn't locked, by moving the little thumb switch on the side of it into the upper position.
Well, I ended up figuring out the problem... it was a bad card. Took it back to Best Buy this morning and swapped it out for the same model and now it works perfectly.
Glad to hear that the problem is solved! Have fun!
